In a deleted scene when the Engineer goes after Shaw in the escape vehicle, he gets distracted by the sight of a girl playing a violin on the video screen. He's so entranced by this video that he actually reaches out to it. Kind of paints the engineers as beings who love music so much that they incorporate it into their technology. I think the goal behind the scene to suggest that engineer developed a certain appreciation for humanity in something that both races shared an appreciation for.
Without that scene, yeah. The flute turning on the ship is just silly now. Just another example of all of these ideas that were supposed to mean something being cut out of Prometheus. Not saying the inclusion would have made it better, but just saying it would have made it less of a story telling mess.
Also in that scene, hitting an engineer with an axe will stun him for a while, but shooting him in the chest with a rifle does absolutely nothing.
I think that the different reaction to the rifle versus the axe is simply due to the the exoskeleton that the Engineers wear. It's obviously a type of armour and not just a spacesuit. Maybe, like a kevlar vest, it's designed to stop certain type of weapons, and not effective against others. After all, if you are fighting your wars with advanced weapons and spaceships, you might not think you'd need to bother accounting for something as primitive as an axe.
